    It shouldn’t matter, the filter would be placed at the start of the airflow not at each vent exit.

    Actually mine have both. I work HVAC for a few years and had mine installed that way. I also have charcoal filters in the return vents and outlets. I'm not a germaphobe I just hate dust all over.
